While both modes use FSR to upscale to 4K, FPS mode has a much lower internal res. This leads to significantly more breakup in foliage/hair, shimmering, a softer overall image, etc. PSSR2 would almost certainly alleviate these IQ issues, and fortunately, there's a very good chance it's present when Wo Long 2 ships in March. This is because Team Ninja's other Soulslike games on Pro (Rise of the Rōnin and Nioh 3) used PSSR at launch (technically PSSR1, as they were before PSSR2). Unfortunately, the unevenly paced 30fps is unlikely to be fixed, though again, based on RoTR/Nioh 3's FPS mode, the 60fps should at least be more stable.
